I have a 2002 fxst stock carb with Vance & Hines 2 into 1 pipe.  I want to pull the baffle out but the bike falls flat on its face. Can I just rejet the carb or do I need to put torq cones in at the heads or both?

it seems that just remaping the carb is not enough and that it might need the cones.  Ive read that messing with the backpressure created by stock harley exhaust by removing stock baffles or something like that, even of the bike runs can mess up the motor.  Are you just looking for more sound?  Can you get a louder baffle instead of pulling it?

Install some torque cones or aftermarket baffles from Big City Monster Baffles. I put them in my Screamin Eagle II's when I had them on my carbuerated 06' FXST. Huge power gains and the sound is awesome. When running anykind of exhaust, aftermarket or stock, you need some back pressure or you will lose power. I put some Thunder baffles in my Martin Bros. Medusta pipes also. There was no power gain/loss, but a better sounding set of pipes. I don't know much about torque cones, but have good things about them, don't cost very much either.

Torque cones are good for the bottom end, more grunt, but will limit your top end. If your running pipes over 1 3/4" you'll want some back pressure. Probably better lean towards baffles.
